1. You have to remember that Animal Crossing was a fairly new franchise when it was released on the N64 and GC a few years ago and thanks to the DS version the series is now one of Nintendo's most popular franchises.
2. I wouldn't count EBA/Ouendan out. The series may not have sparked the same fire Mario, Zelda and Metroid did but it certainly grabbed the attention of many. Ouendan IS the most imported title to date, good enough to warrant a sequel, not many original IPs do that nowadays.
3. Brain Age, Nintendogs and the Wii series of games are new IPs that have done extraordinarily well (I'm well aware that these are games aimed at the casual crowd, but they were quirky new IPs nonetheless, and Nintendo promoted the hell out of them).
I think Nintendo has the misfortune of releasing new IP games at the wrong time. Games like Geist and Chibi-Robo, Odama were released at a time in which the GC was dying. They needed more exposition.
