On the outside of caves, sopmetimes there are these little holes and when you go up to them and press a it says "There's a small indent in the wall." Is that all it's for, just for looks? Or is there something you can do with those holes?

Those can be made into hideouts.  When you get the ability to do something with them, you will know.

I highly suggest the bushes near Fortree City to make a cool hideout.
