SPOILERS

So... why was there some Kokiri boy in the Wind Temple? What happened to Link #1's Kokiri female friend? (Sorry forget her name.)

Kokiri Forest/Deku Tree - from Ocarina

Ruto/Laruto - the fishgirl from Ocarina

Hyrule Castle - from LOZ, Link to the Past, Ocarina

Any others?

It's because there's actually a lot more time between Ocarina and Wind Waker than just a hundred years. In the time that passed the Sages from Ocarina probably died and new Sages replaced them. This is the same for Laruto since she looks nothing like Ruto. Notice how in Hyrule Castle the stain glass looks exactly like Ruto from Ocarina although cel-shaded while Laruto looks more like the male Zoras.

I didn't notice the stained glass. Guess I should have looked around a little more.

Also, I thought the sages were in a kind of "suspended animation" so that they never aged or died?

Not really. They may age slower, but they still die. (And you don't know if Gannon killed them after he escaped from his imprisionment in the Golden Land) Also when their job was done they didn't need to be in the temple any longer and they begin to age again. Much like the two left their temples at the end of WW.

OK so where did the new sages come from? When the old sages died, did they just volunteer to take over?

And, when the "soul" was stolen from the Laruto & Kokiri sages, why didn't a new one just take over? Why did they need Link's help?

I think some of this was covered in OoT when with Sarah. She didn't know she was a Sage until you intervened. They are basicall chossen from a blood line and only have to become Sages if the need arises.

As for things in other Games this may be a spoiler:

But the Puppet Gannon covered quiet a few older bosses. Gannon from OoT, the Worm enemy from LttP, I know there was something like the spider enemy in another game I just can't remember.

Let me re-phrase: Ruto died. How did Laruto know it was her turn to take over as sage? Link wasn't around, so there must have been someone else to tell her?

Who knows plot holes are like that. Maybe it will be address maybe it won't be, most games and stories have holes like that.

That's all I wanted: For you to acknowledge there's a plot hole.

Also I think my theory about sages being ageless makes sense. The Earth & Wind Sages were Zora and Kokiri races... both of which have been extinct for hundreds of years. So those two sages must also be hundreds of years old.

I wish more stuff from LTTP could be looked at more closely, like where and what exactly is Somaria, from which the Cane of Somaria is from? (the staff that creates blocks)
And Byrnna, origin of the Cane of Byrnna? (the staff that creates a protective barrier)
And for that matter, who or what the hell is Majora? THAT is the story I want to know more about. What's the story behind that ancient tribe that made it?
And one more thing....what was the deal with the mask salesman? What's his story? Why was Tatl so freaked by him?

yes..i am a dreamer..one day i hope to al teast be involved i nthe writing of a zelda game..i too want to expand upon the majora and the mask keeper, alas it will probably never happen..but i can still dream.

The lands in the Wind Waker are just flooded Hyrule. It's not like it's a new land or anything. Hyrule is still there, at the bottom of the seas....So here goes:

Dragon Roost - Death Mountain
Forest Haven - Kokiri Forest
Earth Temple - Apparently what's left of the Spirit Temple....
Tower of the Gods - Right about Hyrule Castle
Windfall Island - Kakariko??

As for the races:
Goron - there are actually a few Goron's left in the Wind Waker. For example the merchant Greatfish Isle. And he looks just like a Goron from Ocarina
Zora - they are now the Rito...
Kokiri - gone. oops.
Gerudo - gone, except for Ganondorf who is immortal....
Hyrulians - they are still all over, of course
Hylians - there are a few left, such as Link and his family, the girls that got kidnapped, and Zelda and her dad...

The Kokiri were transformed by the Great Tree into those little seed people. (Sorry, forget the name.) It's a shame that the Gerudo are extinct. I enjoyed seeing those large-breasted women. ;-)

I don't understand why the Goron left fire mountain. That was their natural environment. Also, I don't understand why the Zora were transformed to birds. They're original sea creature state makes more sense considering they are surrounded by nothing but water!

Because the temples were infested by Gannon's monsters. Most importantly the bosses. Link had to come in and mop those up so the sages could come in and pray.
