Here are a few of mine.  Some of them might be slightly wrong, as they're from memory:

BUY SOMETHIN' WILL YA!
- The Legend of Zelda (NES)

Since you have such quick feet, it might be a good idea to run and bash into many things.
- A Link to the Past (SNES)

You found a secret seashell! If you collect enough of these, something good is bound to happen!
- Link's Awakening (GB)

... evil destroying sword ...
- various Zelda games that include the Master Sword.  If interpreted the wrong way, it seems like the exact opposite of what it should be.

My favourite Zelda quote is from Link's Awakening.  When Marin joins with you you hold her up like you just recieved an item and it says "You got Marin!  Is this your big chance?".  I just thought it was absolutely hilarious when I saw it for the first time.

Other good ones:

"Secret is in the tree at the dead-end"

"Ones who does not have Triforce can't go in"

"BOING!  This is the Hook Shot!  It extends and contracts and... BOING!"

"Oh?  Link, I see you have a nice stick... can I borrow it for a second?"

"If all else fails use fire"

compareing funny quotes isn't exactly what i would call a poll.

i know it isn't zelda, but i think the funniest video game quote ever is from chronotrigger, where Sir Cirus is talking to pre frog Glenn about joining the army

First uttered by a hungry Moblin in a cave in the Original Zelda, and then once by the "Great Mido" (from OoT), angry that the Deku Tree wants an audience with Link instead of with him.

On top of that Saria is much friendlier with Link than with Mido, this also pisses him off.

I think my favorite is this one.

Ganondorf refereing to Phantom Ganon: "What a worthless creation that ghost was! I will banish it to the gap between dimensions!!"

It's not funny but I always felt it made Ganondorf sound like a complete bad ass.

Here's one from LoZ that always pisses me off.

"Pay me for the door repair charge"

Here's another:

"Pay me and I'll talk"

and the follow up.

"This ain't enough to talk"

and Gibdo Master, it's actually Dr. PILL, not Phil.  I'm not sure what inspired the name, but, I did see Wind Waker on Oprah for a split second once.  Oprah was looking for furniture on Wal-Mart.com and for just a split second there was a shot of the screen with the Wind Waker box in the corner. Anyway, just wanted to clear that up.

If you wear the Spooky Mask and talk to the carpenter boss in Kakariko Village, in OoT, he says something like,

I thought that was hilarious.

i can't think of any quotes off the top of my head but I am confused on why gamecube's zelda OoT bonus disk has different symbols on their blocks than N64. I mean, Why put the effort in changing it??!!

I remember one now that made me laugh!
In Ocarina of Time, when Link meets Ganondorf outside Hyrule castle, and Link draws his sword at him. Ganondorf does this quick evil laugh, but the text of his laugh is still going for about ten seconds afterwards.

"heh..." *3 seconds* "heh..." *3 seconds* "heh..." *3 seconds*

Sorta adds a corny touch to an otherwise serious scene

In Ocarina of Time, I thought it was funny in Jabu-Jabu's Belly, where Princess Ruto gets the jewel and then it says something like: "Princess Ruto has just recieved the jewel. Wait, Why does Princess Ruto get it?". It was so unexpected, I just had to give a bit of a guffaw.
