I've played the original N64 version a lot also, and it has never froze on me.  Maybe you were playing for too long, and your system or the memory expansion thingy overheated.  I think 3 hours of game time is the recommended length. The GC ports, however, have a lot of bugs.

I had the N64 version and it froze 3 times, Twice when a explosion happened and the other time doing the under water chest glitch

and the GC version would have all glitches the n64 one had plus a few more graphical ones (proberly hard to find type due to testing, but you know what the net is like "look you can see thu this wall into graphical glitchness, lets make 100posts outa it on every nintendo site type stuff"). its emulated by Nintendo, source code or not. the game was made for 64 and not cube

I had the GC version freeze on me 3-4 times from start to finish.

Once I was midway through the ice cave, so that kinda sucked.

N64 MM never froze on me, even during my 20-hour play session (sleep? showers? what's that?).

I've played through both versions and never had a problem with freezing. It must be said though the gamecube port is pitiful! The slowdown, the strange sound blips. The only reason I kept playing it was because its so great and also to hear all the different sound effects. My N64 went insane on me and the sound went weird. I think I was a little hard on it. It didn't get much sleep or time to itself. I always had two or three friends glued to it.
Moi. Moi. It's gotten warm.
