The only other 2099 comic I read was X-Men, which was just okay. But Spidey 2099 is awesome in every way. It also has an obscure legacy in Sam Raimi's movies, which incorporated the idea of biological web spinners in the hero's forearms. The ensuing jokes were lifted wholesale from early issues of Spidey 2099. The futuristic character was a lot more vicious, though. He drew blood with the talons on his fingers and toes, delivered a paralyzing venom through his fangs, and famously allowed a villain to die in an early issue. He was also a little more grounded in reality, as "magical" powers like Spider-Sense and wall-clinging were replaced with sharp eyesight and the aforementioned talons, respectively. And Spidey 2099 isn't just a prankster like Peter Parker -- Miguel O'Hara is an outright asshole (with a heart of gold)... not unlike Dr. House.
