It would have to be 2-D to 2-D, and when the stage flips, everyone would be in the exact same spot (horizontally, that is). The "flip and be over a pit" scenario would be impossible unless everyone was every time, which would kinda ruin the point. It would not play out anywhere near as interesting as in the actual Super Paper Mario game.

Nah, picture it this way: the characters remain in the same position on the screen, but the level rotates 90 degrees around them. It could work.

That said, I'd honestly rather have a stage from Paper Mario 64 than one from Super Paper Mario.
