any word on if Squeenix is working on a Chrono Trigger port for GBA?

I think at this point that would be exceptionally unlikely. The GBA is dead.

Dead in Japan, for sure, but in the US? The GBA sold 800k+ units in december alone. And considering every DS/DSL natively plays GBA games, i'd say it certainly still a viable platform.

I heard that in Japan, a couple GBA games were advertised as being playable on the DS and/or put right in the DS sections, even going so far as having DS-like packaging, and that was theoretically why they sold better than they might have.

I remember that FF V Advance was advertised with a Japanese woman playing it on a DS Lite.

FF VI Advance came out, didn't it?  Chrono Trigger Advance still could.  Though, yeah, if they're going to port it to a handheld, the DS is still a better choice than the GBA.  I was already saying that about Mother 3 (J), and even earlier.

If handhelds had the five-year "lifespan" of support like Nintendo consoles, all major GBA releases in late 2006 really should've been on the DS.  And since the DS has been around for a couple years already, that should have "obsoleted" the GBA much quicker.

I recently read somewhere that there are issues with royalties and stuff, or something along those lines, between the parties that originally made Chrono Trigger.

Legal mumbo-jumbo is ridiculous.  In cases like Chrono Trigger and GoldenEye 007, it should be well worth working out.  So someone may have to write a few more cheques.  At least some money will be flowing in, better than none.

The longer this sits, the more chance people will give up on waiting for particular games and take the ROM route and then the original publishers and developers don't get any money at all, and hurts their chances of getting money for their other properties.

I'd prefer if the it came out on the DS that way you have a second screen to utilize, even if it was for something as simple as a stats screen. I'd love a Secret of Mana for DS too, especially if it added full online Wi-Fi support.
