Hes still in his pj's? cause ive got the sword & shield and hes wearing the blue clothes that he wears at the start of the game and im at the Forsaken Fortress.. Is this a glitch or is it meant to happen?

It's a little bonus for playing it again. When your grandma gives you the special clothes, she says "only truly honest people can see them". Of course, they are invisible to you. You're still technically wearing the green tunic, you just can't see it. It's like an Emperor's New Clothes sort of deal.

I love that story. The silly Emporor is naked, and he doesn't even know it. What a foolish man he is. tee-hee.

Oh ok that’s cool. Lol I thought my game was completely stuffed. I had a problem with Majoras mask once I put the cartridge into the n64 and all my files were gone. Yes I was pi$$ed to the max cause I was near the end of the game but I thought hell ill start a new game. After the skull kid stole my Ocarina I pressed the start button to pause the game while I had to get a drink or something. I came back and every single spot in my inventory had an Ocarina I was like WTF. So I restarted the n64 and all my old files were back. Lol what happened there?

Also during the second quest the Hylian language becomes readable. I do wish there was more Hylian spoken throughout the game so there would be more of an incentive to play through again.

I had to play the Emperor in a musical back in Year 8. We set it in Japan. I took off my cloak and was naked - well, i was wearing gold spandex shorts - but i think i had a woody, cause i had legions of screaming girls after me trying to get into our school's designated change room. "Oh my god! It's him! The Emperor! Master! Master! We are your slaves! Please, let us come in there!!!!!" God I felt good!

Yes
Also the Nintendo Gallery stays open and you keep any statues you already made.

The Nintendo Gallery's really cool. I like learning about all the diffeent characters and stuff. The only thing I wish was that, instead of finding out their past by getting statues, you find out by learning from the people themselves, like in Majora's Mask.

Yeah, I too really liked the Nintendo Gallery. Interesting facts, cool characters and histories, even a few tips. And the second boss, Kalle Demos, has an awesome name.
