According to GoNintendo, Miiverse on 3DS won't support friend requests or message sharing between friends. So I guess friend codes are here to stay... :-(

Makes sense. The system is portable, unlike the Wii U, making it much easier to befriend and message a pedo.

Since it is all unified under the same account, just accept/send the friend requests when you get home on your Wii U...assuming you have a Wii U.

I'm pretty sure Nintendo is combining 3DS friend codes with Nintendo Network ID's, but friend codes will still be the main way to add friends.
