There's a few answers for this. The one that jumped into my mind was that the island themes, although appearing similar, are quite different. Mario Sunshine's was more of a vacation/tropical holiday theme, while Wind Waker was more of the oceanic life and your typical hero setting on the sea. Also maybe because Nintendo wants to show off what they can do with the water effects on their console, because if you notice, both use different effects for the water.

That's true.
And Gamecube has been rather elementally themed. SMS: Water, LoZ:WW: wind, and also water. . . I had others, but I forgot the details. . .

Pikmin: Earth ... I'm guessing.

Makes sense. . . I haven't played Animal Crossing, and Star Fox and Metroid Prime were only partially made by Nintendo.

Well I really think it's just a coincedence but just for fun I'll propose another reason.
The reason for Nintendo sticking to an island theme is because with an island it's easy to "end" the gameplay area. You reach the ocean and then can't go anywhere. If you don't do that then you have to have cliffs or nonsensical walls surrounding the area. In real life the outdoors are unlimited but that realisitically can't be done in a game so you need some sort of barrier. An ocean is naturally the easiest type of barrier to add and actually looks kind of realistic. Plus the player gets to feel like they explored a whole island instead of just exploring with the cliff walls or whatever. With Pikmin it always bugged me how I could see areas I couldn't explore. No such problem if all you see is ocean.

Last night I was playing Zelda and when i tried to go off the map to see if i started back at the bottom of the map, the boat/red lion dude said that it was too dangerous to go beyond "this" limit...so much for the "Nintendo doesn't want to block you off" theory.

Miyamoto is sending a clear message to Nintendo: "I need a damn vacation."
Luigi's Mansion is about Luigi winning a vacation mansion, not anywhere he lives. Pikmin's about a guy crash-landing on a planet. Animal Crossing is just a virtual vacation. It's certainly changed from the old formulas of defending the homeland.

Maybe that's the general idea... a depatrue from the old formulas. Instead of Link and Mario defending the same pace in each of their games why not try something different this time around?

Link is kinda defending the homeland though.

There are kingdoms other than Hyrule in the Zelda universe, going off the top of the map would lead out of Hyrule, not to the bottom of the map. Link's focus is on saving Hyrule, so venturing outside of Hyrule would be kinda pointless.

About Nintendo blocking you off. . .
. . . no game is going to let you go around the entire world for a long time, and sailing about in utter nothingness outside of the map for hours would be dumb.

The Boat probably thinks the world is flat, and that if Link sails too far he'll fall off the edge. hahahaha! :-)
Actually, it would have made sense to surround the ocean with ultra-high mountains... just like Hyrule in Ocarina of Time was surrounded by mountains, but I guess the programmers didn't think of it.

I seriously doubt that. I'm sure the programmers thought this game out to the periods in the text boxes. I think Nintendo wanted it to be an open ocean, not some lake surrounded by mountains.

Man, the overworld is HUGE. If you can't be happy with 49 gigantic squares of open ocean and islands, *nothing* will make you happy. That's not Nintendo's problem.
